Windows Setup
What file does windows setup use to execute commands on boot? For some reason my system says "Please wait while setup updates your configuration files..." every single time I boot.
I've poked around but I can't find the file setup uses on boot.

seems like your windows installation is corrupt for whatever reason. bitrot is most suspectible.
try inserting your windows cd and boot to it. you should be able to either correct the installation or format and/or reinstall.

I've noticed it goes through that setup routine when you load a newer version of Internet Explorer. Maybe something is "stuck" with your IE install? You could try grabbing the latest version of IE and installing it to see if that makes a difference.
I don't know specifically how setup determines what needs to be done. It's in the registry somewhere I'm sure. You could find out by looking through the docs at MS web site, or you could hunt around yourself. In terms of startup files, there's a lot of them. Go to Accessories, System Tools, System Information. In there you can find a list of programs that start up and where their startup location is (e.g. in the registry or your Startup folder).
